ANNOVAR是一个高效的注释工具。它从不同的基因组功能注释基因变异检测(包括人类基因组hg18、hg19 、hg38、以及鼠、蠕虫、酵母等)。今天主要解说人类的注释。经过ANNOVAR注释之后,各变异功能一目了然,便于进一步的生物学分析。
一．下载安装，数据库准备
需要注意的是这个软件需要edu邮箱注册才能下载。
下载的文件为annovar.latest.tar.gz，解压之后是以下文件：

其中最重要的是humandb的文件夹，其中包括人类的数据库，是注释时必须的。
但是很多时候我们是希望能获得更多的信息，这就需要我们自己去下载所需的数据库，参考官网提供的数据库列表,套用代码

convert2annovar.pl [arguments] <variantfile>
Function: convert variant call file generated from various software programs into ANNOVAR input format
ANNOVAR软件的功能可以分成以下4大类
ANNOVAR是用Perl编写的，可以在安装了标准Perl模块的各种硬件系统上作为独立应用程序运行。
1. gene-based annotation
分析变异位点对蛋白质的影响，支持多种基因集，包括RefSeq, UCSC, ENSEMBL, GENCODE 等。
2. region-based annotation
分析变异位点是否位于基因组上的特殊区域，比如转录因子结合区域，组蛋白修饰区等。
3. Filter-based annotation
分析变异位点是否位于指定的数据库中，比如dbSNP, 1000G，ESP 6500等数据库，计算SIFT，PolyPhen, LRT, MutationTaster, MutationAssessor, FATHMM, MetaSVM, MetaLR等指标。
4. other functionalities
从基因组上根据坐标提取序列等小功能。
在实际分析中，主要使用annovar的注释功能。可以看到，annovar提供了3大类型的注释，在后续文章中，会详细讲述。
